It sounds like the length of your transition needs to be adjusted. The default is 1:00 between Transitions in the Storyboard. To adjust this, simply click on the Time (1:00) and adjust the slider to the full length of your shortest scene.
To play a PIP for the entire length of a program, you would need to have a PIP scene that same length (example: 29:30). Since you are inserting your logo (I assume it is a still logo) you can make a still scene.
